From what I have read the 82-83 Katanas 1100 (GSX) are the same motor as the GS 1100 except for the cylinder head.  The Katana has the 16 valve head and the GS has the 8 valve head.  Is this correct?  What is different internally between the 2 motors?  I am building a bike setup for a GS and was wondering if the Katana motor would bolt in because I want the 16 valve head.

1980 and up GS1100E's were 16 valve heads.  The Katana motor had some better parts in it.  But they do bolt up the same.  The 1000 was a 8 valve and the katana was a 16

Thats good to know. What what improved for the Katanas?  should I just go with the GS1100E for parts availability?

Better rods,  lighter rotor on the stator side.  Not sure.  there are more than enough performance parts for GS1100's.  the 1150's had better heads stock.
